Bought my '13 636 with aftermarket links on. Thinking that it was lowered, I ordered stock ones. The aftermarket link was setup on the second hole.
When I put them side by side, the stock link is shorter from hole to hole.
What the hell? If I install the stock link, will it lower the bike?

No, shorter link will raise the bike. The way the geometry of the linkage is designed it works that way. Install the stock links and measure it for yourself if you want.

It looks like you could have just adjusted them to the first hole to achieve the same geometry as stock.

Strider is correct. The first hole on any lowering link is stock height. Then 1" and the last hole is 2" on 3 hole links. Now on 5 hole links like I have from black path can go as far as 4". For me personally, I am just to damn short for stock height and needed that 1" in the back and 1/2" upfront and it's perfect.
