03 ZX6R throttle problems

I own an 2003 ZX6R with 9,200 miles.

For the last two or so weeks I've been having some problems with the throttle getting choppy. To explain after riding for about 15 minutes I'll start to have a problem where the engine cuts in and out as if my clutch is engaging and disengaging. So far as I can tell it happens in all gears and at any RPM after riding for a while. The problem stops (resets) if I pull over and restart my bike, then happens again after another 15 or so minutes of riding. Does anyone have an idea of what it could be? I've tried adjusting my clutch and lubing it, but that hasn't fixed the problem (obviously).

It may be hard to tell, but can you hear the engine hesitating
when you pull the clutch in and move throughout the rev range?

And when you say you restart the bike, you do mean you actually turn it off or pull over, hit neutral, and then pull out again?

unrelated to above or maybe not...

what does the inside of your fuel tank look like?--no rust at all?

the fuel pump screen getting blocked?
stick coils tips rusty or corroded?
electrical connections--same deal- tight, corrosion, rust?

is the bike still all stock or what has been done?

It is not the clutch (99.99% sure on that) I would lean on fuel or electrical as the source of the problem, and electrical may be more likely if the tank is clean (fyi rust starts on the tank top, not the bottom most of the time)

Sorry for the delayed response I couldn't remember my password.

So the gas tank was extremely rusty on the inside, I have cleaned it out so there's verry little rust in it now. the rust was to be expected since it was garaged for 10 years before i bought it. That didn't fix the problem sadly.

I have my mechanic taking a look at it soon. I'll post what the problem is when it's resolved as to hopefully help someone else out if they should ever experience something similar.

Did you pull the fuel pump and screen out of the pump housing and clean them?

I do have a power commander and m4 exhaust. only things i have that affect
performance they're in proper condition. I also put in LEDs myself. I don't care
for the power commander but it's pricey to properly remove. I set my my bike
as my profile picture.

Okay so my mechanic just left, and it's going to be pricey. granted we're doing a lot
of extra shit to make it 100% and the labor will be $200. he's also buying the parts
since he can get them cheaper than I can.

Basically he says the problem is the rust got into the fuel pump and had its way with it.
It's not in the engine so i'm pretty lucky. in total we're replacing: Fuel pump, Fuel filter,
stator, rectifier, valve cover gaskets, Spark plugs, Stator cover gasket, water jacket
rear elbow joint gasket, coolant flush and replace. oil(since i'm at 2200 miles since i did
it last was already going to do it myself but he's doing it for free) Basically it's going to
be like new.
